I'm actually working on this now.. FC member wanted it so I figured I'd take a crack at it. When I'm done I'll submit a PR.

154707731ac6c6b4f07a58927744ce1439ae3418 is my first crack at this.

Few things to note:

• The BiS configuration is taken verbatim from a website (listed in the top comment). I don't know if it's actually best, but it gave me a quick point of departure. It's also without food and pt buff. Are the other configurations including food?
• I don't play NIN personally, but I've checked the results with a couple other NINs in my FC who say the rotation and results look reasonable. They're also pretty close to a similarly-geared MNK. One other (who doesn't play NIN) says the DPS looks low. However, this may simply be a scaling issue with the damage formulae, given Valk's testing was from a while ago. Or it could be that his expectations are unrealistic.. he's basing his assumptions off results he's seen in ACT, but for all we know, ACT might not be as accurate as everyone's assuming.. who knows.
• Oddly, I am unable to run NIN dry of TP in the sim, unless I deliberately mess up the rotation. The TP costs/durations/cooldowns in the model all look correct, but I could be missing something. The NIN in my FC that I consulted said it might be real. He thinks when he runs dry it's simply due to human error; otherwise, NIN is actually pretty good with TP (even after the patch) since so many of the actions are freebies.

Having never played ninja, I can't really attest to the accuracy of the rotation or anything like that, but as far as I can tell, this is a good start. I'll merge it and update the site, so maybe that'll prompt some more feedback from others on this.

I'm gonna close this issue and create a new one for a new bis configuration (one with food at least). If there are any other problems with NIN, additional issues should be opened.
