Does this mean that one is better than the other? Am I expected to have the same output for both?

Sorry for the delayed response. There should be no differences between the outputs, at least when using the same tools (in the same version) and parameters. Should you still find such a case, please let us know and, ideally, provide information on the used tools, commands and data (if possible.)
