Add parallelisation for simulate utility #29

This update should aim to make it possible to simulate multiple micrographs in parallel and simulate a set of micrographs from a given directory of config files.

Bear in mind that newest version of Parakeet has some GPU (maybe parallelisation???) parameter(s) added to the config, so check if they work themselves first

GPU parallelisation has been added by Maarten and is now in main
