Obsolete pfts #5

Attempt to programmatically replace obsolete PFTs to "upgrade" files from Mike to use with modern ED2. Attempt to fix #6

1) replaces obosolete PFTs with different ones 2) simplifies .css file so there is only one row per time x cohort x patch x pft combo 3) simplifies .pss files to remove patches not present in .css file (may not be necessary)

Aariq commented 1 year ago

The only files that actually were manually edited were 02-setup-runs.Rmd and the files in the templates/ dir. Everything else is generated from them and does not need review
