There's now a new ontology file, extra_organisms.ttl, which has a number of NCBI taxonomy organisms to supplement what BAO originally cherry-picked from the complete set. The entire taxonomy is way too large to include, but the total set should now be a fairly inclusive selection for drug discovery purposes.
The imported terms are reparented to use the condensed and simplified branching that BAO introduced:
The BAO hierarchy has also been modified so that bacteria is currently a sub-branch of prokaryote, and archaea have been included... in case anybody wants to target extremophiles.
