Both of these licenses require that you include the license agreement with the distributed source code, so they should be present in the repository.
Also, if you include these, GitHub notices them and displays them as nicely as it can. I pushed these to https://github.com/tgamblin/wi4mpi so you can see what it looks like there:
CeCILL-B isn't detected by GitHub b/c the licensee tool apparently only detects OSI-approved licenses (see the list here). But, at when you click on the link, the LICENSE-CeCILL-B file shows up alongside BSD.
