Changing \theframenumber to \insertpagenumber to write the correct page number when working with overlays. Additional now the notes are written multiple times if you have overlays, so you see the notes during all overlays.

can you show a simple tex example that produces the problem? I have never seen behaviors like this.

While continuing testing I discovered that it is maybe a bug in the beamer class I used. With my class all overlay frames are displayed as a new page, so the notes are displayed on the wrong slide. But when I used this example with the standard beamer class everything is fine.

So sorry for the trouble.
