@jscaber I have been fixing tests and have modified pipeline.yml for genesets and bamstats so that they now point to correct external data. I will attempt to look at all of the pipeline in due course.

The mysqlclient dependency is installed with the pipelines-extra.yml environment, do you need it duplicated in the cgat-flow.yml environment as well?

Hmm I didn’t notice this, it wasn’t installed on my environment, is it definitely installed with the normal installation?

I think it should, either:
