Multiple alignments for STAMP wrapper #212

Currently only does pairwise
Second domain is the frame of reference

Straightforward to add. Need to be able to specify which domain is reference. 
Should be first dom by default. (this changes existing semantics). Update tests 
first, after feature to specify reference domain.
