For proteins that have metal ions in the structure (eg: Zn) the visualizer is not able to show the metal ions (Note: Mg, SO4, Cl if present in PDB then not visible in the structure).
After deleting the extra chains (3 out of 4 chains), in the visualization window, both the cartoon and ball and stick model is shown (overlapping).
In rendering options, the ball and stick is mentioned for ligands.
After deleting the Chain A, the cartoon structure disappeared.
After deleting the chain A, B & C and all the ligands. The visualizer showed no structure of chain D and non-standard residue FUC are remaining.
After deleting the ligands first (without deleting any chain), the non-standard residues mentioned in point 4 are remaining with the structure.
