I have no idea if file names need to be adjusted and what not.

Needed by https://github.com/bcbio/bcbio-nextgen/pull/3366.

Ping @roryk @naumenko-sa : is there anything wrong or blocking merging of this change? Without this, bcbio will error out when using hg19 with PureCN.
