Is the alignment you had in mind:

modeling of reactions and reaction participants (plus stoi / rh:coefficient)
how to represent directionality
schema-concept classes in the rhea schema such as rh:SmallMolecule (which CHEBI have been resistant to add), rh:GenericPolypeptide
