To clarify the issue, according to the information that I was provided and what
seemes to be confirmed on my Android 2.3 phone, apps that reside on the SD card
are the one that get lost. The shell only scans once for apps on the SD card
at boot and the media scanner hasn't finished, so apps and any shortcuts that
were saved in the shell get lost. Reloading the shell does restore the apps to
the tray, but the shortcuts are lost. The obvious workaround to losing the
shortcuts is to move those apps to the phone, but that assumes one has the
memory to keep all the apps one might want shortcuts to in the phone.
