Possible solution: A. Prompt user that new version changes the file and it should be reset. If they want reset delete it, and it automatic rebuilds.
B. Write an upgrade script for version of the file.

What about putting the version number in the folder that is created so that every version has its own location. I'm currently running two versions of MPIDE on a daily basis. Just deleting or upgrading the file maybe an issue.
