Bug fixes for RT MPI boundaries.

This commit passes Iliev tests 1, 5, and 6 with 4 GPUs, and @alwinm tested Iliev 1 with 8 GPUs, so I am merging it in. Both CUDA and HIP builds are compiling, only clang-tidy is failing on code that is in the alt directory, so I don't think we need to worry about that.
