Preserve alpha channel #1

I'm very happy to have found this script - It's making my negative scanning life much easier..

This is not an 'issue' but more of a feature request - would there be some way to preserve the alpha channel? I'm scanning with Vuescan and doing all of my dust & scratch removal beforehand, but it would be nice to be removing scratches from the inverted/negfix'd files.
