I've seen similar issues posted here, but not quite the same as I've been experiencing. Two separate computers now I've noticed at random times text messages stop arriving on my desktop. I can send a message and it will show up on my phone, but replies or new messages don't arrive on my desktop. I solve this problem by going into the MESSAGES menu and pressing RELOAD (CTRL-R) - this forces it to re-sync with the phone and the missing messages appear.
When this occurs, I've got to messages on the web and the missing texts are on Google's web site - so this is a problem with the desktop app only.
