Oh, that does sound really annoying.
I guess you would need to open task manager and delete the "java" process. For
some reason it did not clean itself up properly when you closed the main window.

I found the cause. The following sequence of events in version 1.3 or version
1.4 will cause this behavior:
1. start new city
2. add a building or two
3. close the window
4. when prompted to save, click Yes.
5. specify a filename
This triggers a bug causing the simulation to continue running even after the
main window was closed. Assuming the user did not have auto-budget enabled, the
budget dialog will appear occassionally, even though it otherwise appears the
program is no longer running.
This will be fixed in version 1.6.

This was fixed in version 1.5. Version 1.6, containing some additional fixes,
is available now.
