This is a known bug in that version of Tufte-LaTeX. I've fixed the bug and you
can download the latest Tufte-LaTeX files:
http://tufte-latex.googlecode.com/svn/trunk/tufte-book.cls
http://tufte-latex.googlecode.com/svn/trunk/tufte-common.def
http://tufte-latex.googlecode.com/svn/trunk/tufte-handout.cls
You can put those files in the same place as the existing Tufte-LaTeX files
(i.e., overwriting the existing files with the new ones), or you can put them
in the same directory as your .tex file (wherever LyX puts this when it's
building the PDF).
Please let me know if you continue to have problems with these new files.

Hi there,
I overwrote with the flies you sent me. I previously had the files from version
3.5.0.
I did it in the directory I found them in i.e. C:\Program Files\MiKTeX
2.8\tex\latex.
I refreshed FNDB and updated the formats in MiKTeX 2.8 settings. After that I
reconfigured LyX 1.6.7 and restarted it. Unfortunately, I'm still getting
errors.

No worries.
It looks like the problem now is that it can't find one of the mathpazo font
files (specifically, fplmri.tfm). You might double-check that mathpazo is
installed and update the font database/index.

It looks like the fplrij8a.pfb file. This file is provided by the 'fpl'
package (at least in my TeX Live installation). (It's a file used for the
Palladio [Palatino] small-caps fonts.)

The files I sent you were from the svn repository -- so they're the absolute
cutting-edge versions. If you'd like to stay current with the svn version of
the files, you can follow the instructions on this page to download them:
http://code.google.com/p/tufte-latex/source/checkout
Once you've downloaded them following those instructions, you can just run 'svn
up' to grab the latest versions from time to time.

Actually I've spoken too soon. Could you have a look at this log file. It
worked on an older version of LyX and MiKTeX 2.7. I managed to generate a very
simple pdf so I assume that there are more packages missing.
