Can you try with another panel (like xfce panel or gnome panel) or a standalone
systemtray (like stalonetray)?
Usually this behaviour is a bug of the program not tint2, because the program
does not follow the standard, and relies on the fact that there is always the
same system tray.

Yes, this is a known issue.
Those "tray icon" doesn't support the stop/restart of systray manager.
You can reproduce the problem with lxpanel, xfce-panel... (run the "tray icon"
and restart the panel).
With tint2 the problem is bigger, because tint2 restart each time Xorg change
screen configuration.
I can't see another solution than fixing "tray icon" application.
I hope to have some time in August to fixed some of them.
Here is a list of program with this bug :

- xchat
- xkb
- volwheel

NOTE: My control app is FireFox, which can minimise to tray with the use of an
addon (xultray).
NOTE: Full-Screen Alternation = Entering and exiting full-screen mode in ZSNES
Stalonetray:
-Full-Screen Alternation: Icons remain
-Restarting Stalonetray: All icons gone, including control app (I don't know if
it's even possible to 're-attach' to current state of system-tray with
Stalonetray)
LXPanel:
-Full-Screen Alternation: Icons remain
-Restarting panel: Icons disappear
XFCE4-Panel:
-Full-Screen Alternation: Icons remain
-Restarting panel: Icons disappear
tint2:
-Full-Screen Alternation: Icons disappear
-Restarting panel: Icons disappear

Is it possible to have an option to turn this off? Maybe an option to not
restart the systray at all?
