The peak flow calculator delineates catchments from selected inlets, on which it then derives values, yada yada, to calculate peak flow. It is delineating the correct catchment when run with on a single point; on more than one point, the catchments don't delineate fully.
Testing with two input points:
run each through tool individually: good catchment for each
run both through tool simultaneously: bad catchments
run both through watershed function simultaneously (tbx and arcpy): good catchments
run each through watershed function individually (tbx and arcpy): good catchments
This appears to have been related to a lack of GP environment settings being set! Now being set based on the flow direction raster: dc76f136d68ba820531531b72daec7a8dd34b61a
