In profiles on contribution pages, etc, the multi select options have messed up padding. It appears that the civicrm.css style is being applied, not the custom-civicrm.css style.
Adding !important to the .select2-search-choice padding fixes this. Not clear why the civicrm.css is being applied over custom-civicrm.css.
