Add code for Markov chain Monte Carlo runs #9

Add scripts to do the production MCMC runs. This also includes some minor bugfixes for problems that I tripped over while getting the calculations up and running.

If you're happy with it, then let's go ahead and merge it. If I need to add anything more (probably utilities for doing analysis on the MC runs), I can open a new branch.
