Yes. The scenario is actually (somewhat) common: germ-free mouse model is colonized with human microbiota, and samples are later collected from the mice. You would have human samples (used to colonize the mice) and mice samples after colonization.

Determined to be more of an issue of restructuring between study and sequencing run. To investigate: test demultiplexing of several studies that use the same sequencing run together and independently, and see how often independent demux runs lead to extra reads being assigned.
