Hello Kyle,
I haven't tried, but it is technically possible. If you use MELT2 as the program to detect insertions, you may be able to find exonic insertions without problem, and TypeTE will be able to genotype them. The only "risk" is that these insertions are the rarest, so you may have sample where there are none to find.
In all cases, let me know because I am interested to document how the program performs in different settings!
