Position example updates needed. #150

The refactoring related to issue 143 (intronOffset) caused the model within the conceptual/resource AlleleInstance to change significantly. The examples need to be updated to reflect the change.

I updated all AlleleInstance examples, but I did not update the jsonld schema for AlleleInstance. I will create a separate issue for that. I also updated the java source and xsd files that I am using to reflect the model as well.
