Rainier's PR was behind the latest changes on the master branch and had some conflicts, so I decided to take the liberty of copying over all of the relevant bits from his PR into this one while fixing the conflicts just to speed things up.
Also, I decided to remove the system-init.ipynb notebook all together. That notebook's purpose was to test things out when getting started, but all of the code now lives in simulate.py. I'll make a new notebook that has a few examples and imports simulate from uli_init.
