Fix setup.py file #49

I forgot to update setup.py with the changes to the library directories (compounds, forcefields, systems). This PR fixes that.

This didn't pop up as an issue until I tried using it on Fry. I guess it wouldn't be an issue for the unit tests because they are running inside of the repo? I'm not sure if there is a good way to test the setup.py file in terms of how it would be used in real applications.

I tested these changes on fry and the new directory paths can be found.
