[alpaka] Remove unneeded variables and rules from the Makefiles

Replace ALPAKA_CUFLAGS with CUDA_CUFLAGS, since dropping some of the compiler options is no longer needed.

Drop the rules for building .cu files, which are not used with Alpaka.
