Bug fixes and tidying up the code #1

As the title says, a lot of bug fixes and simplifications to the code.

@YonsiG please take a look and let me know if you have any comments on these updates. If not, I would like to merge this soon, because I have another batch of updates that I would like to push with a different PR.

Hi Manos, thanks for the PR and bug fixes! I've read through them and it seems good for me. I have also some fixes in the Gen variables in later commits, could you check if they are mergable?
