  1. adapt code to Snakemake version 8.6.0
  2. update wrappers
  3. replacement of shell rules with available wrappers
  4. add benchmarking to rules
  5. retrieve threads, memory and time in all rules
  6. same name for resources in config and in rules
  7. reorganize SnpEff parameters in config file
  8. errors and warnings for some parameters of the config file
  9. fix SyntaxWarning: invalid escape sequence
