It's true that it's not correct behaviour. However, this should not affect the
functionality of the application at all, so I don't think it's a high priority
one to
fix. [If you do find it altering behaviour, please report back].

This happened to me also. I has Crosswire installed with the Bible Desktop in
the same folder. Then i installed BPBible (first time ever) into its default
location, but when i tried to add books (via the File>Install) none showed up,
and Manage" had "This book is not active as it is shadowed by a book in a
different path." after every installed book. Restarting it was to no avail.
So installed another copy of BP it into the Crosswire folder, and the same
problem remained. Then i uninstalled it (only one instance was in Add/Remove)
and reinstalled it into the Crosswire folder and then i could add books which
show up, though the KJD and TSK both work but have that error message in
Manage.., even after i uninstalled the Bible Desktop (which does not have a
right click copy function), as i thought i might have conflicted with it.

Install books is intended to install new books (from a zip file). Just to make
sure, you were adding new books via a zip file and they were listed in the list
of installed books? If not, then I think it probably showed no books because
there were no books installed other than internal BPBible ones (which can be
shadowed by the resource directory issue, but won't be seen as they don't show
in the normal view).
If you are wanting to reuse books that you have already installed for The SWORD
Project or BibleDesktop, then you will need to use "File > Set Sword Paths" and
add the path for where that application put the books (in the case of SWORD,
probably C:\Program Files\CrossWire\SWORD). I think it will automatically look
in the current directory, so if you install into the same directory as the
CrossWire app it will be able to find the books that were installed for it.

Yes, i did point to the zip files in the Crosswire folder, and again, that is
where i last installed it, though i see C:\Program Files\BPBible is full of
files. In Set Sword Paths paths, i see both C:\Program
Files\CrossWire\BPBible\resources and C:\Program Files\CrossWire\The SWORD
Project, plus a location simply called resources.
In Manage books, Headwords.., KJD and TSK all have the "This book is not active as it is shadowed by a book in a different path" under Resources, and above it are the these titles in the two locales listed above in the Crosswire folder. But again, both KJD and TSK work, thank God for them. .
