no method for using mods/modifications #2

What steps will reproduce the problem?
1. tried using Jedi Knight Patch Commander
2. ran it & enabled mods then ran game
3. *but ran game via patch commander it seemed because screen was full, colors 
wrong and totally black in menu but otherwise responsive (i.e.: was able to 
exit)
though i don't know about in game

What is the expected output? What do you see instead?
e.g.: Rolling Revolutions Mod usually shows silver custom menu
but what happens is described above*

What version of the product are you using? On what operating system?
Jedi Knight & Mysteries of the Sith Alternate Installer
which works great apart from mods and custom episodes work too.
on Windows 7 Home Premium.

Please provide any additional information below.
hope your still working on this
please don't give up
because most new games are really lame O_O
