I used HiSat2 -dta-cufflinks to assemble 6 separate RNA-seq runs and then Cufflinks version 2.2.1. I am working with A. thaliana data TAIR10 reference genome and annotation files downloaded from NCBI. My RNA-seq runs are from 3 tissue types, root, shoot, and flower. Two of each. Four of the runs finish successfully in less than 15 hours, but the two root RNA-seq runs get stalled with:
Waiting for 1 threads to complete. [**** ] 99%
