Update Default Inputs #69

From Steve: You will need to replace the default inputs with the current Clear Creek files, as a bunch of little things have changed. For example, juvenileSuperIndividualRatio should be no more than 20. Let me know if you want me to update all that junk.

Steve, so should the values in the StandardInput directory for every input file be considered the default value?

Also, you mention juvenileSuperIndividualRatio should be no more than 20, are there any other "recommended ranges" that I should be updating?
