Adding some fancy stuff. #37

This pull request contains the following:

  1. output directory (saving logs, tmp files, output vcf file)
  2. ins.fa is temporary file now. It can be saved only via providing --save_temp option.
  3. Some additional checks on input and output
  4. can create index file by ourselves
