@wkbkhard is this still a problem for you? I just tried with Plone 5.1.6, Python 2.7, and the following versions worked well with 3 themes.
collective.lineage-2.2-py2.7.egg lineage.registry-1.4.0-py2.7.egg lineage.controlpanels-1.0a1-py2.7.egg lineage.themeselection-2.1-py2.7.egg

we have a Plone Instanze with following Versions: Plone 5.1rc1 (5108) CMF 2.2.12 Zope 2.13.26 Python 2.7.9 (default, Jun 29 2016, 13:08:31) [GCC 4.9.2] PIL 3.3.1 (Pillow)
and following versions of Lineage products: Lineage | 2.2 Lineage: Child Site Local Registry | 1.4.0 Lineage: Plone Controlpanels in Child Sites | 1.0a1 Lineage: Theme Selection Addon for Child Sites | 2.1.dev0
We have changed the theme through the @@theming-controlpanel on the ChildSite, but can't get the overwrites of the Theme working. Theme has own Layer, Overwrite folder is mapped on this Layer. If I view all active Layers (no matter which theme/which site) they are all active and the order won't change.
Do we need a skins.xml for the layers? But in Plone 5 this is - as long as i know - depricated.
