Convert estimated parameters to log-space #32

I have several parameters related to selectivity and SPR-based F rates that should probably be estimated in log space. Even though I have bounds on these parameters, I'm concerned they may be contributing my lack of convergences and getting NA/NaNs in my function calls.

Finished this but unfortunately it didn't help with the convergence problem.
