Implement directories in secondary files. #64

search.cwl tests this - there are like 10 different secondary files tested in that conformance test and they all work but the Directory. It probably won't be hard to implement based on the APIs that are being exposed right now but I don't think any of the GA4GH workflows use this so I'm going to put it on the back burner for now.
