clean dev branch - Githubissues

Finishes cleaning up the dev branch to make the repo somewhat more presentable to developers.

Initial dev commit
First dirty working version
Refactor, add comments, fix most compiler warnings and all compiler errors. NOT YET WELL TESTED
Rework file schema
Refactor project; add unit tests for Graph file handler (NOT ALL PASSING yet)
Add issues.md, remove TODO from Program.cs, fix tests to pass.
