I just realised this code is very messy. Would you prefer me to redo this initial commit or should I just add more commits?

if this is a copy of the version used for the paper then I'd prefer to keep this commit and add further commits that clean it up.

In conversation with @pgkirsch, we're planning to merge this since it improves on master; further cleanup and improvements will come in new PR's.
