Considering they currently don't have a use yet, I'd rather not have them. It might be a good idea to introduce them when there's a use for them, such as a ingredient for amethyst.
The recipe could be one of each type of gem and some experience with the crafting station, perhaps throw a diamond and / or an emerald in there. We could also make custom Thaumcraft recipes.
