Given the significant nature of these changes, I think it would also be helpful to add a section regarding updating from a previous version. I can look in to this.

It definitely looks like a clean and well structured setup now and the Read Me reflects that. My question is in regards to previous versions updating to this one. What would be the current method to update it in the same way one used to pull changes from the /boilerplate subdirectory?
Google App Engine Boilerplate now has a new folder structure similar to WordPress, but it continues being a help to gets your project off the ground quickly using the Google App Engine platform. It will not be a Blog/CMS project.
