The PAR compensation setting is essentially depreciated with XySubFilter, so
this may be intended behavior, I'll need to double check with our dev.
If you want proper anamorphic video handling for scripts not compensated for
VSFilter behavior, set "Render Layout Options" on the More tab to "Use AR
Adjusted Video Size".

Here's something that I found that I don't understand. In the linked sample,
lines after 7 seconds are affected by both the "PAR compensation" and also "Use
AR Adjusted Video Size" options, but "PAR compensation" doesn't affect the
lines before 00:07 though "Use AR Adjusted Video Size" does affect those lines.
The subtitles in this case do not necessarily benefit from being adjusted in
this case, but it was just something I found when I was trying to find what the
difference was between the two options. I still don't quite understand them
though.
(note: if you download only the .ASS file, the video is supposed to be
something like 720x480 displayed 16:9)

I've attached the most obvious sample I've come across which which shows how
the "PAR compensation" can fail.
If you have a DVD and author your subtitle script at 853x480 instead of 720x480
in Aegisub, enabling the "Use AR Adjusted Video Size" will always display as
intended, while the limitation of the "PAR compensation" option will break
certain effects and positioning because the incorrect layout resolution.

It behaves the same way with "PAR Compensation" enabled in VSFilter.dll, so
it's working as intended as far as we are concerned. I'm honestly not very
familiar with the "PAR Compensation" function, other than basic knowledge that
its always been a semi-broken hack. This is nothing we've ever modified the
functionality of in xy-VSFilter.

We have decided to remove the "PAR compensation" function from the next
XySubFilter release, since "Use AR Adjusted Video Size" now exists as a
superior replacement for that functionality on anamorphic videos.
