Ladder.info.attach y-axis is not constant, and is cutting off the tops of some peaks #3

I've been using ladder.info.attach, but the command is only working for about half of the files. It changes the y-axis for some files and cuts the tops of peaks off so they are not detected (see attached photo). Note the varying scale of the y-axis. The middle plot is an example of the problem I'm having. Is there a way to manually set the scale? screen shot 2016-08-02 at 12 36 08 pm
