This PR renames the doc/ directory to docs/ to better align with Github and Doxygen conventions, updates *.rst documentation files, and fixes a few discrepancies between Make and CMake builds.
This PR carries the master branch history with it, so it should be simple to merge to master once PR#83 has been accepted.
