Write comments for all files in the project.

Currently only package src/com/creativeartie/jwriter/file/ and src/com/creativeartie/jwriter/lang are done, but not reviewed by anyone.

Right now, the documentation style guide is in design/standard.md and since I keep changing my mind, only file package is done.
