documentation SIR scripts in R #2

Hi Eduard! Thanks for the scripts, this is a good starting point. I would like to ask you to add a brief description of the scripts in the header and in the README file (I added a brief description already but feel free to modify that)

Note I moved the input/output of data to the folder data and renamed them to avoid the usage of blanks in the directory (I also added a "name conventions" note in the README).
