Can this work with microeukaryotic genomes if genes are provided?

I'm thinking about adding this to my VEBA software suite but it handles eukaryotes as well as prokaryotes (and viruses too).

If I do the gene calls separately and provide the KEGG ortholog mappings, can i run this tool?
