Convert to ggplot Create a function to take plots in object and create the files as is now done by btspas

All plots converted to ggplots. The report is now sent to a textConnection. The save.output.to.files argument in the call controls if output files with plots/reports are created (default). The ggplots object and the report are also stored in the final object returned from the fit.
